I am using for my front speakers definitive technology pro tower 400's with built in powered subs.

1)when setting up my receiver(Onkyo TR606) it could not find the subwoofer, when doing the auto speaker setup. I followed the process it listed if this happened but still with no luck.

2)After going to the manual speaker setup, I was able to manually answer the question (are you using a subwoofer) with a yes or no and proceed to the next step.

I have tried all 3 ways, but can't seem to get them to kick even when playing a dvd with 5.1 sound.

Am I doing something wrong?

If you are hooking up your speakers with only the speaker level outputs from the receiver, then you should turn the subwoofer to "Off" in the Onkyo receiver or let the Audyssey software do that automatically. This is a perfectly valid way of hooking up the speakers (in fact, it's what Definitive recommends) and the Onkyo receiver will set the front speakers to LARGE and will direct all of the LFE bass channel information to your main front speakers so you will get all the bass.

The only way your receiver will detect and optimize for the subwoofer channel as a separate channel is if you connect the receiver to the speakers using an RCA cable from the subwoofer line level output of the receiver into the Super Tower's RCA line inputs. You will need a "Y" cable to connect the 606's single subwoofer output to the input on each of your tower speakers if you choose to do it this way.
